Günzburg lies on the main Paris – Karlsruhe – Stuttgart – Munich – Salzburg – Vienna train line and is an InterCity and EuroCity station. The Danube valley railway to Regensburg (via Donauwörth and Ingolstadt) and the Central Swabian railway to Mindelheim (via Krumbach) join this main line at Günzburg. Günzburg has another station on the Central Swabian railway, Wasserburg (Günz). CityNightLine overnight trains (the Pollux line) connect Günzburg with Bonn, Cologne, Düsseldorf, Oberhausen, Emmerich, Utrecht and Amsterdam every night.

The town is located on the A8 autobahn (Munich – Stuttgart), which intersects with the B16 at Günzburg. The section of the B10 from Günzburg to Neusäss starts to the east of the town.
