Deggendorf is easy to get to via the A3 (Cologne – Frankfurt – Nuremberg – Regensburg – Deggendorf) and the A92 (Munich – Dingolfing – Deggendorf). These two autobahns intersect just outside the town. The B11 (Deggendorf – Patersdorf – Regen – Zwiesel – Bayerisch Eisenstein) is the quick route to the Bavarian Forest and Czech Republic.

The Bavarian Forest Railway from Plattling to Bayerisch Eisenstein, one of the most scenic railway lines in Germany, links Deggendorf with the Bavarian Forest and the Czech Republic, and the station at Plattling connects with Germany's long-distance rail network.

Four bus lines operate in the Deggendorf area. Some stops are also served by buses operated by the VLD (Verkehrsgemeinschaft Landkreis Deggendorf), which connect Deggendorf with towns and villages in the surrounding region and further afield.

Deggendorf's airfield is located in Natternberg. It has a 550m asphalt runway. Helicopters, motor gliders and gliders can take off from here. The nearest international airport is in Munich, about 100km away.

The boat jetty at Deggendorf is located exactly half way between Regensburg and Passau. The International Danube Cycle Route also runs through Deggendorf.
